The level of a creature is simply a reflection of its stats + 1. For example, every creature starts at level 1, so if you have a Rex with 50 hp, 50 stamina, 50 oxygen, 50 food, 50 weight, 50 melee and 50 speed then it will be level 1+50+50+50+50+50+50+50 = 351. So your baby didn't get the level of the mom and the stats of the dad, but rather inherited a mix of low and high stats between the parents. As for OP, his baby must simply have a difference of 2 points into speed, which is why there is no visual differences nor mutation markers.
