Can wild dinos aggro on tails/heads that stick through walls?

Short answer. No. They are safe.

Many problems with the game yet. 

Have never heard of that happening to anyone before, are you sure that there wasn't something else going on - something in your base set on aggressive, walls near the BE gate not being tall enough ( 8 tiles high to prevent giga's ) or... something else? Have never heard of any case of a wild dino aggro'ing through a gate + a building wall. Not trying to give you a hard time, but that sounds like you're misdiagnosing what happened.
